All networks track all non-traditional viewings (they actually get more accurate numbers that way), but it still doesn't matter in terms of the one important aspect of live broadcast viewership. Advertisers only pay based on how many people are believed to be watching OTA and cable broadcasts, and that's where the bulk of any series' financing comes from. If you don't have the OTA/cable viewers, you get crappy ad rates, it ceases to be profitable for local stations to actually run that series, and without that marketshare, they just can't support the production budget of a series like Chuck on internet viewings alone. Consider that while they do have income generated from online viewings, it's nowhere near as profitable as OTA broadcast. With OTA, once you reach a minimum viewership, you've covered all your broadcast costs and additional viewers are simply free money. With online viewers, each viewing costs money in terms of bandwidth used and wear and tear on the equipment used to generate viewing sessions.
So, they do track Hulu views (and NBC.com views), but it's not going to be sufficient to keep the show on the air.

I know they got Obam-otaged at least once, plus they ran a rerun last week which probably didn't help (but then again, running a new ep before a rerun of Heroes probably wouldn't either.

They used a newer format that allows you to watch it without glasses and actually not have a bad time of it. The two colors used were amber and deep indigo, and the result was that the shading lines don't register as badly as red/cyan does to someone who doesn't have glasses on.
