Either they didn't know there was a Cylon flying the Raptor because she wasn't fully "activated" yet or they were keeping up appearances so as not to blow her cover.

Also, I think you are right though. The four recently revealed Cylons have to be fundamentally different in some ways than the other seven models that we already know. That's the only thing that makes much sense and I think that RDM has seriously hinted as such in interviews.

They are not supposed to hurt their own. Remember D'Anna seeing one of the 'Final Five' in her vision, "I'm so sorry. I had no idea." Fans assume she was speaking to Tigh.
